The central defender - on loan at Greek Super League side PAOK this season - captained the team and missed a good headed chance before goals from Siyabonga Sangweni and Lehlohonolo Majoro secured a vital victory in Durban.
Bongani has now helped Bafana Bafana to successive clean sheets in the tournament and they are well-placed to qualify for the knockout stages with a final group match against Morocco to follow on Sunday - their chances boosted further by Morocco's draw against Cape Verde last night.
Meanwhile, striker Emmanual Adebayor is next in action with Togo against Algeria on Saturday.
